To elaborate: Vesrion 0.3.76 with no mods installed. "Prepare" works but none of the cheats seem to have an effect, be it on agents or resources.

Hey jedao,
did you gain/spend some resources before and after activating all of the resources cheats? (while prepare is active)
Did you activate the prepare AFTER loading into your savegame?

I started a new game and waited until The initial assignments of the agents were done and unpaused the game before hitting "prepare".

I did not know I would have to spend/gain any resources, I will try that. 

But what about changing the agent skills like persuasion, etc? That did not work either.

Did you select an agent before trying to activate the cheats?
You need to open the screen where you can see all the skills of the specific agent.
